Abstract: Starting from the city, the index system of agglomeration effect was constructed from the perspective of city innovation activities, the agglomeration effect model of double-logarithmic function was established to study the effect of city agglomeration. The agglomeration index of innovation factors of Nanjing from 2003 to 2015 was calculated, and an empirical analysis on the effect of innovation agglomeration in Nanjing was conducted. Research showed, R&D personnel gathering and agglomeration of R&D institution of industrial enterprises above designated size had a significant positive effect on innovation agglomeration effect of Nanjing; the agglomeration of National High-tech Enterprise had a significant reverse effect. Based on the empirical results, policy recommendations were put forward.
